A: when you say "I'll do that BY Wednesday" you mean that you will do something BEFORE Wednesday so on Wednesday it will be already done. Wednesday is rhe day that you should have finished the thing you want to do.

When you say "I'll HAVE done that by Wednesday" you say that you would do a thing before Wednesday, for example on Monday.
