Let it be can be used in a situation where you tell someone to leave something alone. For example, there's an animal in the park and your friend tells you to "let it be". He is telling you to let the animal have peace and not to bother it.
Let it go can also be used in that situation.
Let it go can also mean to let go of something.
"Let it go! It's hot!
