How do you say this in Japanese? 日本語能力が初心者ではないけれどペラペラもないの場合は「日本語が話せますか？と日本人に聞かれたら「ある程度は話せます」と返事したら自然でか？一番自然の答えは何でしょうか？

とても自然な日本語だと思います。
私の感覚ですが、話せる度合いの違いはこんな感じです。
Level 5：私は日本語がペラペラです。
Level 4：私は日本語を話せます。
Level 3：私は日本語をある程度、話せます。
Level 2：私は日本語を多少、話せます。
Level 1：私は日本語を少しだけ、話せます。

日本人に向けたら謙遜に答えたらいいと思わないですか？ペラベラ話しても「多少に話せます」の方の遣いがいいじゃないですか？

謙遜は質問の返答に対してはあまり使いません。
相手に褒められたときなどによく使います。
Ａ：あなたは、日本語がとても上手ですね！
Ｂ：いえいえ、それほどでもないですよ。 ←これが謙遜
Ａ：あなたは、日本語がとても上手ですね！
Ｂ：はい、そうですね。 ←これは少し変です。
ですので、あなたが本当に日本語に自信があるなら、「ペラペラです！」
と答えても悪い印象は与えません。

そうなんですか？めちゃ上手に英語が話せる日本人に"you speak English really well"と言ったら"yeah, I'm fluent"" と言われたら気持ち悪くなる。

A is native speaker.
B is nonnative speaker.

"ペラペラ" use for nonnative speaker.
If you are confident of speaking Japanese, It is okay to say "ペラペラです！"
