"Checking out" is a phrase we use when the person's body is there but their mind is leaving.
The person is sitting at work, but they are not working. They're just sitting there, doing nothing. This person is "mentally checked out". Their mind is not working (or they refuse to work).
Another example: you're in a relationship, but you want to leave. You don't like your partner anymore, and you do not care for them. You are "emotionally checked out". You're still in the relationship physically, but your heart is gone.

Their body may be present, but they can be thinking about something else not related to the current situation/event. They're "mentally checked out."

It can be used when you're tired etc., because when we say someone leaves a location, we can say he "checks out". So if you've mentally checked out, it means your mind is absent now.
