Upper is more often used to describe something geographically. So it could be an upper floor in an apartment or building. It is also sometimes used for the names of places.
Higher can be lots of things. Something can be on a higher shelf in the supermarket. 9 is higher than 7.

Not really. If you have an example I can tell you which to use and maybe explain it. Upper doesn't really get used that often

Ah, so yes, in this example it is interchangeable. You might refer to the upper part of the mountains in a more formal situation, in writings or presentation for example. But if you were talking amongst friends you would probably say higher. But as is it interchangeable it's fine to use either.

Higher level is fine for most situations.
You would more likely use Upper Level if you were talking about the floors of a building.
Some examples
"My character is a higher level" - for computer games.
"Room 2 is on the Upper Level" - directions in an office.

@stevekimbrey I think that upper is like more literal? Like upper floor is placed higher and "higher" is not that literal like 7 is higher than 5 and it also refers to levels on computer games like lvl 7 is higher than lvl 5
