例えばりんごは食べますの場合は「じゃあみかんは食べないのかな？ぶどうは？」という印象があります。
りんごは～は「りんごについてはそうだけど、他のものはまた別（かもしれない）」という印象を与えますね。
りんごを～の文章はそういった含みがないフラットな表現です。

りんごを食べます/食べません has no implication. I eat/don't eat apples.
A particle, は, has a lot of usages depending on the context.
For example, when you sayりんごは食べます while looking at a variety of food on the table, it can suggest that you are going to eat some apples at least, or you are not going to eat anything except apples.

@yyuuii ya I know but sometimes it would sound more natural to omit subjects, especially in spoken Japanese, right?
I think りんごは食べます/りんごは食べません make sense.
