"It's a pain in the neck" is much more common in casual speech, however "its troublesome" would be used in formal situations.

It would depend on who you were talking to or the setting. "It's troublesome" is less formal while "it's a pain in the neck" or "it's a pain in the butt" would be used more casually.

If I we're with friends, I would say, "That's frikin' annoying!" If I we're with my parents or people who would not approve of my word usage, I would say, "That's annoying!" If I we're writing an essay for a class or something, then, I would say, "That's bothersome." I personally never say 'it's a pain in the neck', unless talking about an action instead of a noun
