"work for"means "work at", right?
For example, I work for BMW.
Then do they have same meaning?
1. Where do you work?
2. What do you work for?
3. For what do you work for?
Or 2,3 have other meaning? Like why do you work? For what kind of reason do you work for?

They basically have the same meaning. "work for" means WHO, and "work at" means WHERE.
Who do you work for? I work for the government.
Where do you work at? I work at a restaurant.

let me explain the 3 sentences:
1. where do you work? (they are asking you about the place you work in) you're answer i'll be for example (i work for bmw)
2.what do you work for? (it means why do you work is it to gain money ( be rich) ? experience? to get out of the house 😄 ... you name it
3. for what do you work for ? isn't correct you have to say (for what do you work ?) and it means the same as #2 (what do you work for?
