The foreigner and I were in the same train car. He was bothering me because I thought he was in the wrong car.
I am not sure if I understand the second sentence. It would make more sense to say “He was bothering me because he thought he was in the wrong car.” This would be correct in the case that the foreigner thought he was in the wrong train car and he was asking you questions etc.
