Question about English (US)

I've learned that 'By' is used when we talk about living things for example ' The snake has been killed by me' where as 'with' is used when we talk about non living things for example ' I killed the snake with a stick '. but today I went through a passage there was written ' I'll pay by credit card', so why did they use 'by' instead of 'with' even though it was a non living thing ?
