"He called me yesterday" sounds like he called you using a telephone.
"He called me in yesterday" sounds like he asked you to go somewhere where he was waiting for you.
Ex. He called me into his office yesterday.
I was waiting outside his office until he called me in.
Yesterday was my day off work but my manager called me in.

We NEVER use "in" when talking about days in English. For example, you cannot say "I have an appointment in Friday. "In" implies "within, inside."
Example: I am in the store.
Example: My birthday is in the month of June.
"On" is the more likely term, which implies a specific day.
Example: I have an appointment on Friday
Example: My birthday is on June 12th.
In the case of your sentence, though, you would not use "on," nor "in." When using "tomorrow," or "yesterday," neither "on" nor "in" would be used.
Example: "I have an appointment tomorrow."
Example: "There was a party yesterday."
Example: I have something to do that day.

In this case, "he called me yesterday," would imply that he literally called you (on the phone) yesterday, while "he called me in yesterday," would imply he told you to come into work yesterday. "called me in" is usually used when one is told to come into work on a day that they usually would not need to work. I hope this makes sense.
