The second is better.
"They have different pronunciations"
Is better and common. Plural is better in this case, because you are dealing with two or more subjects.

@COASTBC their question was between "they have a different pronunciation" and "they have different pronunciation"
Between those two, the first one is better. But I agree that, depending on the context, "they have different pronunciations" sounds way better

@vinnstrss From my view, the article doesn't matter, I interpret the question the same either way. Plural is the most accurate., but in terms of simply being understood, they all work. That is often not the case and what makes English so very frustrating, rules that change according to circumstances.
