They mean the same thing, but you'll rarely (if ever) hear someone talk about a negative thing happening because of destiny. Fate is almost always used when talking about negative things, though it can be used to talk about positive things as well.
"He met his fate when he was eaten by a dragon."
"It is his destiny to become king."
"It was fate that brought my wife and I together."
I can't think of any scenario where fate could be used to talk about positive future events.
"It is his fate to become king." sounds like being the king is negative.
