「彼の本じゃないですか。」
→彼の本だと思って(あるいは分かっていて)、確認のために、「これは彼の本ですよね?」という気持ちで同意を求めている感じです。この場合、実際に彼の本です。
「Oh, it's his book, isn't it?」
「彼の本じゃないんですか。」
→彼の本だと思っていたのに、実は彼の本ではなかったので驚いて、「えっ、彼の本じゃなかったんですか?」と疑問に思っている感じです。彼の本じゃないなんて信じられないなぁ、という気持ちです。
「Really? Isn't it his book? I don't believe it... 」
