Для меня дыра—это то, что получилось случайно, чего не должно быть. В шине дыра (шина продырявлена), она прокололась, вы этого не хотели. В стене отверстие—воспринимается, что оно сделано намеренно, оно должно там быть, так задумано. В стене дыра—воспринимается, как будто это недоразумение, ее там быть не должно. У дыры явно негативный оттенок, отверстие—нейтрально.

Про дыру в шине обычно говорят "прокол в шине".
Дыра в полу - например, если мыши прогрызли.
Дыра в одежде (одежда порвалась).
Дыра в кармане (порвался).
В углу подвала была дыра, и мы в нее полезли.
Если дыра небольшая, то чаще говорят "дырка", особенно про одежду.
У меня дырка в кармане. А у него дырка в штанах. Носок с дыркой.
