#1 means YOU AGREE... or you're telling someone you expect them to agree
#2 is, you DON'T AGREE, or you're telling someone they're wrong
Examples:
Kim, you're going out to dinner with us tonight, yes?
Kim says: "of course!" (yes, she is going)
example of a parent talking to a teenager:
Son, of course you're going to graduate high school, right?
son: yes!
Son, you AREN'T going out tonight, are you?
son: of course not! (he's not going)
Mom, can I have candy for dinner?
mom: of course not! that's not healthy

"of course" is used to affirm that something is true or that we agree with what is being said.
"Do you like music?" "Of course I do."
"of course not" can be used to deny an accusation.
"Did you steal money from that person?" "Of course not!"
I'm sure there are a lot of other ways to use "of course" and "of course not", but this is all I can think of right now.
