There is only a slight difference between these.
"Can you speak English?" is a simple question asking whether you know how to speak English or not. For example, "I'm not from around here. Can you speak English?"
While asking "Can you speak in English?" the speaker is requesting you to specifically and only speak in English. For example, "I couldn't understand what you just said in Korean. Can you speak in English?"
