These words don't have the same stem. English "cat" change the first letter (compared to Germanic "katte") probably due to the influence of Latin (cattus), although the pronunciation remained the same.
Kitten is theorized to be a combination of English kitling (a young of any species) and medieval French chatoun (kitten).
