Mostly a difference in formality.
"Shall we?" sounds more formal. Like the image of a man asking a woman to a dance. It is an invitation to do something. More like ~ませんか
Shall we dance?
踊りませんか?
"Let's go!" is a little more casual. It can also kind of be an invitation, but you are expressing your volition or desire to go do something or go somewhere (together). More like ~ましょう
Let's go!
行きましょう! / 行こう!
In my real day to day life, I don't think I really hear people actually say "shall we" that often, if at all. To me, it sounds more literary or something I would hear in a movie or TV show.
