"Where are you going" is a question, you just ask where the person goes
"Where do you think you are going" is a little provocating, it's like "how do you dare". You can say it when someone is trying to leave, but shouldn't or is not allowed to. It means "why are you leaving now ?"
For example when someone broke something in the house and try to flee as if nothing happened ... or when someone is leaving before the end of a meeting.
