On the water implies you were on a boat, or directly on top of the water. You could throw a ball in the water, throwing a ball while standing in the water. Maybe you threw a ball AT the water. If the ball sank, you could throw a ball into the water. If it was like a beach ball and it floated you could throw it onto the water. All of these depend on where you threw the ball from, and where the ball ended up.
