To be "2 days in" or "2 days into" something means that one has been doing something for 2 days. It can either mean that one has done something nonstop for 2 days, or it can mean that one started something 2 days ago while resting sometime during the process but is doing it right now.
i.e.:
"It's January 22nd. We started researching the matter on January 20th. We're 2 days in, and we have barely anything to show for it."
(not having slept since 2 days ago) "I'm 2 days into this work, and it's about 50% finished."
