In this context "shoots down" is meant as sprinting/ running/ hurrying very fast

It means he goes down the trail.
It is a literary sentence, in that people obviously don't shoot themselves in a direction. Shooting evokes thoughts of sending something moving very fast (ie shooting a bullet out of a gun), so the author paints a picture of the hiker going very fast.
He/she supports this with the added description: 'as though a swarm of bees were after us'. Of course when a bee is after you, you go fast!

“Down” here just means “further along”. It doesn’t mean he was literally going down a hill. He was just running in a straight line.
You could actually say “up the trail” and it would mean the same thing.

@gadgeteer yes, up or down is not to be taken literally. Down the trail means following the trail no matter what direction it may go

I never thought how confusing this is since using up/down like this is very normal in English. I guess we don’t have a word for straight forward movement.
