There is really no difference! Remain sounds a little more formal but I don't think there's a situation where one would be ok and the other not.
In normal speech people tend to use stay. Eg, stay there.
Also, remain in the plural has another meaning which is 'left over', eg, What remains of our dinner? Meaning What is left of our dinner, or the famous novel The Remains of the Day
