The best way to say this is “they have no ventilation system in their new apartment, but they have ceiling fans.”
You should use “but” because the first half of the sentence is negative (they don’t have) and the second half is positive (they do have).
“And” is used in this context both sides of the sentence are positive or negative. I would also add to the end of the sentence “too” if the sentence is positive or “either” if it is negative.
“They have no ventilation system in their new apartment and they don’t have ceiling fans either.”
“They have a ventilation system in their new apartment and they have ceiling fans too.”
