They all mean the same. The difference is the spaces between the words.

Good night as two words is an interjection. When you wish someone a good night you say "Good night!" or "Have a good night!" Two words.
As one word "goodnight" is either a noun or an adjective
Adjective: he gave me a goodnight kiss
Noun: They said goodnight and left the restaurant.

They will be understood either way, but I read them as:
One word “goodnight” is more of a stand-alone parting expression.
“Have a good night” is more literal.
“I hope you have a good night.”
