"I'll make it up to you" basically means you will do something nice (or beneficial) for the other person as compensation for doing something wrong (or detrimental) in the past.
Example: "I'm sorry that I had to cancel the dinner yesterday. I'll make it up to you. How about we go to dinner on Saturday?"
