They're pretty much exactly the same. I think (although I might be wrong) that "Is your brother feeling better?" is in the passive voice, and "Does your brother feel better?" is in the active voice. I'm not 100% sure of that though, since I don't usually worry about active vs passive voice unless I'm writing a formal essay or something.
