C'è una piccola differenza: "da dove vieni" è più usato riferendosi a una nazione, a un luogo lontano;
"di dove sei" può essere usato per una nazione ma anche per qualcosa di vicino, come un quartiere della stessa città.

Di dove sei è più utilizzato per chiedere il luogo di origine mentre da dove vieni ti da la possibilità di esprimere semplicemente la nazione di provenienza

Sì è giusto anche se il Veneto è una regione e Venezia è una città :)
In italia non ci sono le prefetture come in Giappone, anzi "prefettura" ha un significato proprio diverso. "Prefettura" può essere tradotto con "Provincia". :)
