How do you do is more formal and outdated. How are you going is more casual, appropriate when talking to friends or family.

'How did you do?" and "How are you going?" are very different. You might ask someone who has just been to an interview, "How did you do?" (それはどうでしたか。)
How are you going could be phrased like "How are you getting there?" (とどうやってX行きますか。)
