I agree with above. The noun fathom is a measure of depth of water. So when you fathom something out it is as if you have dived down into the sea to find and retrieve something.

To fathom is to gain understanding of something hidden in the depths. You fathom a problem, as in working the answer out. Oddly, I suspect the word is used more in the negative than positive. I couldn't fathom it is a way of expressing great frustration when someone doesn't seem able to take your point (i.e. Understand what you are telling them)
