Do you have time? (時間は数えられないので、a はつきません)は Are you free now? や Can I talk to you now? と同じで、日本語で言うと、今大丈夫?という意味です。
Do you have the time? は What time is it? と同じです。

Comparing "a" and "the", the later (the) is always more specific. So for example, you could say to a friend "do you have some time/do you have (a) time?" is loose, and can be interpreted in a wider range of time. While as "do you have the time?" can imply that you have other stuff to do and it is more strict and specific with time.
