There's no difference, "I never could do that" is wrong though that's not how you say it the could needs go go before the never. Your second one was right saying "I could never do that"

The sentence usually depends on the message you're trying to express. "I never could do that" would relate to ability. "I never could do that" because I am not physically/mentally able to do so.
"I could never do that" is more of a choice. "I could never do that" because it goes against some sort of moral code, or it doesn't correspond with my actions.
Hopefully this wasn't to confusing.
