I don't know who is talking these sentences, but it doesn't matter anyway,. I'm going to explain usng " I " for the subject.
「日本語を三年間勉強していました 」means " I've studied English for 3 years." implying " But I don't study it anymore. "
On the other hand 「日本語を三年間勉強してきました」means "I've studied English since 3 years ago. "

ほとんど同じ意味で、同じように使われます。
あえていうと、場面で答えを使い分けると、
よりnaturalな答え方ができると思います。
「〜勉強していました」はカジュアル、フォーマルでもOKですが
「〜勉強してきました』の方が、少し硬い印象です。
