Both of them might have the same meaning, however:
1. In my country, we have a lot of rain in June= In my country, there is a lot of rain in June.
2. In Japan, there is a lot of rain in June NOT= In Japan, we have a lot of rain in June (if we don’t live in Japan or never lived)

When saying it, either is fine to use.
But to be technical, the first sentence uses possessive nouns while the second is a statement
