They are both natural.
"That is very kind of you" is a polite way to say thank you, but usually as a refusal:
That is very kind of you, but I don't need it.
"You are very kind" is more of a compliment or observation:
If you see someone sharing a sandwich or giving to a beggar, it would be appropriate to say "you are kind"

They are synonymous if you are thanking someone for something they did for you. We use them both often in US English. Interchangeably.
However, on their own, without context, they have different meanings.
âIt is very kind of youâ. What you are doing for me is very kind.
âIt was very kind of youâ What you did for me was very kind.,
That is or that was can also be used with the same meaning.
You are very kind, means that you are a very kind person in general.
That being said, if you are using them to mean âthank youâ in a very polite way, they all have the same general meaning and can all be used.
