"I'm not getting along very well with my parents" sounds like you're currently having problems in your relationship with your parents, but it hasn't always been this way and probably won't always be so. It's the current, and probably temporary, state of affairs.
"I don't get along very well with my parents" describes a chronic problem and would indicate that you and your parents have a history of not getting along.
