"What year was it founded?" sounds natural if you are speaking casually.
"Which year was it founded?" also sounds totally fine, though I think most Americans would say "What year".
"In which year was it founded?" sounds like written language or formal speech.
"In what year was it founded?" sounds unnatural to me.

They are all correct but "In which year was it founded" and "In what year was it founded" sound like tests questions.

In America, using "in" in situations like this this are really formal so usually when speaking we don't use "in." Although, using "in" makes it grammatically correct.

Technically, "In which year was it founded?" is the most grammatically correct, but the first two are much more common. The first two sound a lot more casual.
