No difference but shortly is stronger. Soon can be used for months or years.

There is barely any difference, soon isn't as specific and shortly means in the immediate future. The second sentence places more emphasis on that we are arriving very soon, while the first sentence could be about hoping to get a license in a month.
I hope to get my driver's license soon.
We will be arriving shortly.
