1.Is it 当て字?
Yeah I believe that's a kind of 当て字 while 透 can be read "す"
like, as is said 透き通る （Suki to o ru)
2.How to interpret?
Yeas you right.
I guess original, correct word is 澄む（Sumu）.
Which mean also "be transparent/clear/obvious...etc"
I'm not sure why he or she dared to use 透む.
3.About verbs you found in dictionary
It's quite high-level Japanese I have never seen 透ぶ/透ぬ lol.
Those two might be found in literature which goes back 150-50 years ago.
To my best knowledge,
At that time, writing were only for highly educated people.
Public couldn't write those difficult words as education weren't equal.
Elite liked to choose those uncommon words.
To show how intelligent they are.

It's quite poetic phrase.
透んだ might not be general words, but literary words.
My PC failed to convert, and there are no Japanese information about 透んだ in google whatsoever.
If I have to answer, I would say Sunda.

I did try to look up the verbs 透む/透ぶ/透ぬ in a dictionary but didn't get any results, is this an 当て字 ?
