and I think it's a bit weird to say "enjoy your time at XX"?

Sentence is good, but perhaps this a better sentence.

We apologise for any inconvenience caused, and we hope these improvements would make you more comfortable to enjoy your holiday in XX. Thank you for your understanding.

one thing, if this is used at restaurant and the content is not only talking about holidays but also weekday opening hours, how would you change the sentence?

You can use "meal". Using "time" makes it general for any occasions. :)
