“On Sundays” means she goes to church only on Sunday. It does not say HOW MANY Sundays she goes to church on. It could be every Sunday, or it could only be one Sunday.
“Every Sunday” means she goes to church on ALL Sundays.

They’re pretty much the same, but “on Sundays” emphasizes the time and “every Sunday” emphasizes how often she does it

This could be implying that there's also a church event on Saturday or another day of the week. And She only goes to the one on Sunday but she may not be going there every week. Hence the second sentence shows the certainty of time:
She goes to church every Sunday. 彼女は毎週の日曜日に教会に行きます。

With the first one, it is just know that Sunday is the day that she goes to church. With the second one, the frequency of how often she goes to church, which is EVERY Sunday, is known. The importance is in the word "every"
