They mean the same thing.
"The thing is" is more colloquial and sounds natural.

We ask 'What's the matter?' but we wouldn't answer 'the matter is...', we'd just say 'the thing is...'.

“The matter is” is slightly more formal but also, for that reason, be rather more significant as regards the matter in point. For instance, the thing is I really can’t be bothered to go out for a drink tonight. The matter is that my mother is ill and I need to be with her.
