They are all used in exactly the same way when answering a request positively(can I have a glass of water etc).
They all also have their own meanings that aren't identical, though I'm sure you know that!

When it comes to expressing assurance or consent, they aren't that different. I think that "certainly" and "of course" is used more in formal speach, and "sure" is more colloquial/informal than the other two.
Examples:
"Will you pass the salt, please?" "Yes, certainly, sir"
"Will you fetch me at noon today?"
"Of course, sir."
"Shall we go to the beach today?"
"Yeah, sure."
