Is this used when you just entered the school? For example, it is your first year in university? Or can this also be used for someone in 3rd year university? What if I want to say, “the first week of second semester has gone by”?

You can use this expression on other occasions, not only when you entered the school. If you want to say “the first week of second semester has gone by”, you can say 2
I would say that '2学期が始まってから、一週間が過ぎました。' is like 'One week has passed since second semester started.'
I hope this helps :)
