They are similar expressions, and can be used in the same context! There is a small difference though. When it comes to “How long does it take?” you would normally ask this in a doctors office, or a restaurant, etc. For “How many hours does it take?” can be used more often for repairs, or asking your mum when she’ll be back.

“Hours”is a specific measurement of time
“How long” is not specific. You can use minutes, hours, days....
