Ultimately they both mean "to eat".
There are preferences for one or the other based on dialect. (I believe "ete" is popular particularly in many Western, Northern and otherwise rural areas of Norway.) Many people use both, though, and will in that case often use "ete" more informally and/or to highlight the base, "gorging" aspect of food consumption. In a more sophisticated, institutional or routine-based approach, you'd then use "spise". instead.
I believe "spise" is more common than "ete", but those who use "ete" rarely use the word "spise" much.
Compound constructions often exclusively use one or the other, such as:
etegilde = food feast (approx. transl.)
kjøtteter = carnivore
spisepinner = chopsticks
nattspiser = "night eater" (someone who snacks in the middle of the night)
