The first one is correct.
The second one would need to be something like "the third song was playing at the bar" or "it was the third song playing at the bar", depending on what exactly you wanted to say.

I would say the first one but word it like this, “ Do you remember the song that was playing at the bar? You said it reminded you of your ex.

Both of them are alright but it sounds unnatural to not break the clauses up somehow. You could say "do you remember the song playing at the bar? You said it reminded you of your ex" or "do you remember the song that played at the bar, that you said reminded you of your ex?"
