골치 is only used in negative contexts, like
골치가 아프다=to have a headache
골칫거리=a nuisance
고개 refers to the physical head, sometimes including the upper neck, as in
고개를 들다=to raise one’s head
고개를 떨구다=to put one’s head down
고개를 끄덕이다=to nod
고개를 젓다=to shake one’s head
고개를 돌리다=to tirn one’s head
in all the above usages of 고개, you can replace 고개 with 머리. but 고개 feels a tiny bit more natural to me.
incidentally 고개 isn’t used to refer to the brain in it; we use 머리 instead for that.
머리를 좀 써라=use your brain.
