They both translate into English as "please", but I would say that "merci de..." is used more in formal writing ("merci de bien vouloir nous envoyer ce document"), and "s'il vous/te plaît" more in speech or informal writing ("est-ce que tu pourrais m'envoyer ce document, s'il te plaît ?".
